When I visit those links I see checkbox filters on all pages, so maybe you already fixed it.
The likely explanation is the option "Show only filter options that would produce results". If the none of the posts being queried by the View have some field value set, its checkbox will not be displayed. Maybe none of the posts shown on the problem pages had such values set (I don't know if it is custom field or a taxonomy).
You can disable that option so that all filter checkboxes are always displayed.
Hi, the difference is in the Overlay Color section. If you choose a color, the overlay will cover the checkboxes. If you click "clear", there will be no overlay and the checkboxes will still appear during AJAX transition. I am attaching a screenshot here. Select the View Search block, then clear the overlay color. I have already done this on the searchexercise page.
