I've used both the Manually, and WordPress cron options. There are products which have 0 stock in all variations, but still show appear in stock. e.g. : hidden link
I've left a debugging note after the product's description which shows if a product is in stock or not, and it shows that the product is in stock, even if the product has 0 stock.
I wanted to reply to Christian Cox, that yes, it's okay if you use Dulplicator to make a clone.

I assume we are talking about the Woocommerce Views shortcode in layout "Single Product Layout" [wpv-woo-buy-options]

The shortcode [wpv-woo-buy-options] can output "For Variable products, a user will be presented with a drop-down menu of Variations to select from", it should be able to output the same result as Woocommerce plugin.
I have tried these in your website:
1) Deactivate Woocommerce Views plugin
2) Test the problem page, hide your custom DIV tag:

and get the same problem, this product is still in stock status, I can also add it into Woocommerce cart, see screenshot product-stock.JPG
So this problem is not related with Toolset plugin, it might be a problem with "plugin to bulk import products ( BrandSync)" as you mentioned in previous thread:
