I am trying to create two table views with a header and four columns and four search fields. The table collects data from a post type called project. The projects post type has a select field called project levels with two options, honours and masters. My two table views are set up with a query filter to use the project levels select filed options. The honours projects view uses the project levels option honours and the master's projects view uses the project levels option masters.
My issue is on the master's projects view, the project levels field is missing under the content selection in the query filters.

I would also eventually need to request temporary access (WP-Admin and FTP) to your site. Preferably to a test site where the problem has been replicated if possible in order to be of better help and check if some configurations might need to be changed.

I've revolved the header issue. Table based views are critical to use with Block editor and I've removed the extra header item.
I edit the following page:

And click on Block navigation bar and selected the view block and on right sidebar within the content selection section I've clicked on the "Add a Filter" button and I can see the taxonomy "Project Level" using which you can add your query filter. Please check the following screenshot:

I still have the same problems with the table. I was using the taxonomy project levels at first to filter the honour and masters projects on the master's view and the honours view, but the taxonomy was not showing up under the query filter for the master's view. I then added a select field in the projects called projects levels and this field is not showing up on the honours view query filter or masters view query filter.
I also would like to under where I should add the labels for the views table. Should the headings go under each table heading column or in the table columns? The reason why I ask is that the table header starts duplicating and moving to the side when I add a heading for the labels in the table heading columns. I have attached some screenshots for you.
With block based views - to handle the table output is not so easy for now.
What if I suggest you to create the view in classic mode where you will have more advantage and control over the design you like and you can easily make your desired edits to your view.
