I have deactivated all the non-toolset plugins and also deactivated toolset plugins. I have update the version (3.0.1) of toolset type but still unable to see "add new repeatable group" button.

I took a look at this for you.

I see that you have not yet run the migrations for Types as you seems to be using the old relationship structure.

Could you run the migration to the new structure as this could be why the repeatable field groups button is not showing up.

I have done the Migration as you suggested but now the data of connection is lost. Do I need add all the connections manually from the admin panel ? Please help as its a large amount of connections.

can you help me with the data migration of relationship? I have set up of latest version with migrate in my local system. If there are some easy steps that I can follow and the things will get working then please let me know. It will be really very helpful or do you need access of latest version setup on any server?

Yes, We did the migration and we can see the repeater field but it lost all our relationship between post types. We need those relations back as it big amount of data.
