I have created two views with usng Views Blocks on my homepage.
One has a fade transition and the other has a horizontal slide transition.
In both cases the pagination transitions with the view content (loop)
So on the sliding view, the pagination slides out to left and in from right. On the fading view the pagination fades in and out with the content on transition.

Your observation is correct and the pagination slides/fades with the results when the view is set to update the results through AJAX.
We have an internal ticket to improve this in future releases, but I'm afraid, I don't have a time estimate to share at this time.
For now, a workaround can be to use some custom code to move the location of the pagination controls, when the page loads, as explained in this reply:

Ahhhh. Hang-on. This workaround won't work with Blocks will it? Only legacy Views.
