Tell us what you are trying to do? I'm trying to create a membership for my directory. There would be an application process where once your application is approved/accepted (a person meets all of the business criteria), then they would get an invitation to pay for membership and create account. Would I have to disable the shop page and only have the cart or checkout page be available? Or send individual invoices via woocommerce (and still deactivate the shop pages)?

It is not required to disable Woocommerce shop page, you can leave it unless you don't need it.
In your case, after user submit the user registration form, you can hide the user's account, see our document

After website admin review user application, then change Woocommerce order status to complete, it will send the email notification automatically, see above same document, screenshot:
