This thread is resolved. Here is a description of the problem and solution.
Problem:
After updating Toolset plugins, main menu and homepage disappears from the site when Toolset Access is enabled.
Solution:
Somehow the latest update of Toolset Access UNCHECKED this checkbox for Pages "Managed by Access" in this particular site. This caused the problem described above. Re-enabling this checkbox option solved the issue, screenshot:

I have had this problem before and found a work-around by using explicit links instead of selecting pages for the main menu (implemented on the live site). But now when using Access not only does the main menu disappear, the HOME page throws a 404 error. This after I updated all today.
Had lots of compatibility problems and therefore have a staging site now. Cannot update or work with the live site until a solution is found. I have turned off/on all non-essential plugins and there is no change. Will not touch Membership 2 plugin on which this site hinges. This is an Access problem.
This problem is only evident on the public side of the site. After you are logged in as member or admin, all menus and the Home page are showing.
This is an ongoing issue on a very complex site. I'll send access to the site when I can send it privately. I need a permanent solution. Please advise.
