I'm considering using the Post Field Control to allow me to use toolset to access the ListingPro theme's custom posts' custom fields. If I do this does it cause any knock-on effects to the things? I mean might it affect how the theme currently displays the custom posts throughout the site, the theme's search functionality, or other unforeseen effects.
Also when I check the Post Field Control I don't see all the theme's custom fields? Is it possible it is not or cannot detect certain types of fields?

Post Field Control allows you option so that you can access other custom fields related to post and you can manage it with Toolset Types or not.
If there is theme related custom field - that should not be displayed in this section as its not a post custom field. There are certain limitation that you will automatically see when you try to set the type of the field by clicking on the "Change Type" link.
I suggest you should first test by adding couple of test post and add such related custom post field and set it to managed by Types plugin and see if it has any side effects on theme search or any other.
