[Resolved] Cleaned database. All fields now not managed by types and changed to single line

I have a rather large problem. At first I simply changed a custom field title, then deleted that custom field and then deleted it from 'post field control' but still couldn't create a new field with the original slug. I have done this so many times and can't see any reason for it not to work now.
So I cleared the cache from the server, the website cache from the caching plugin and the custom field cache in Toolset settings but still the site said the field slug exists. I checked MySql and the field is not there. So then I cleaned the database using a well-known and extremely popular plugin I have often used for such tasks.
Now ALL the custom fields on the site are set as 'not managed by types'. If I try to restore them back to 'managed by types' it changes them into single line fields. Almost none of them were single line fields. See screenshot. Why has this happened? What can I do? How can I restore them back to 'managed by types' and in their original format?

An update to this... I have restored a backup but the essential problem still persists.

If I delete a custom field, then delete it via 'custom field control', then clear the Toolset cache, website cache and server cache, the field still 'exists'. It is still listed in views filters, for example, and I still cannot create another custom field with the same slug.
