That is really strange. You are getting the following error message "You cannot use this slug because it is already used or it is a reserved word. Please choose another slug." because there is taxonomy with same slug already exists.
Can you please share admin access details and tell me what taxonomies are you missing? Are those taxonomies created using Toolset?

I would also eventually need to request temporary access (WP-Admin and FTP) to your site. Preferably to a test site where the problem has been replicated if possible in order to be of better help and check if some configurations might need to be changed.

I can download the installer file but for the duplicator package I do not have permission to download it. Can you please grant permissions to download it.
There is nothing related to automatic updates as far as I can see.
The one that already created should not be allowed to recreate it but I wonder why the ones which is already created is not displaying on the taxonomy listing page.
Did you created any posts with those taxonomies - if no, what if you try to delete the existing taxonomy from the database.

Can you please share login details of your production site as I want to review the review the value of the option name value of the optoin "wpcf-custom-taxonomies" in wp_options table.
