What if you enable the WP_DEBUG and also try to log the errors and check the error log file if you see any error:

define('WP_DEBUG', true);
define('WP_DEBUG_LOG', true);
define('WP_DEBUG_DISPLAY', false);
define('WP_DISABLE_FATAL_ERROR_HANDLER',true);

That will create a debug.log file in your /wp-content/ directory which you can examine in any text editor.

I've to interact with database and I've deleted the said custom field group from the database. Can you please confirm you do not see those unwanted custom field groups.

There should not be any issue with other custom field groups. You should check once and the issue was this those deleted custom fields group only somehow.
