No ID in Post Reference field

In the past i had 2 post reference fields - there was the Post IDs stored. then i hade a search with 2 dropdowns with the Posts (POST ID as values) and therefor i could search for 2 Post References at the same time.

Now when i Resave a CPT that searches do not work anymore - the Post Reference field is saved in some other way a the plain Post ID. Also when i Export the CPT the Post Reference Field is empty.

What have you changes by Saving the Post Reference fields?
