I have followed instructions to embed the plugins and the theme package. When I activate it on site it installs Layout & Views but not my custom post types on the admin menu.

On the installer I selected all the packages and also with the packager. I looked in the xml and can see my post types there but they do not import.
I installed your theme and can see that none of your custom content, the custom post types etc., have been set up correctly.
The biggest omission is that the Types plugin is missing. Did you omit Types itself from the list of embedded plugins when you were setting up your package? It appears so. Could you rebuild the package being sure to include Types.
That will hopefully mean your content is extracted and set-up correctly, but please let me know whether or not it works and I can investigate further if needs be.

I have created a new site locally to simulate the client site. These error occurred after I re-downloaded the installer folder, added it to the theme directory on the simulated client site, deleted all plugins and then activated the theme.
I think it might be helpful if I clone your dev site and try to create the packages myself to be able to see exactly what does (and does not) happen if that's okay with you.
I will need to temporarily install a backup plugin to duplicate your site, which I will then remove. I will need access to the backend, and you may want to set up a temporary admin account for me which you can later delete. You should also make sure you have an up-to-date backup yourself.

Quick update. I went through the steps from scratch myself to repackage the twentysixteen theme with embedded Toolset plugins and I get the same problem, that Types is missing and so my CPTs etc. fail to be set up.
I'm consulting with colleagues to check if I have missed something but will likely be escalating this to developers. I'll keep you posted.
I have gone ahead and escalated this to the developers and will update you as soon as I have any feedback. We are in testing in preparation for an update to Toolset and hopefully the issue can be identified and fixed in time for that.
I checked with the developers and the next release was locked down for testing before it was possible to include this. The next release will be released imminently and then they will be able to turn their attention to this.
When the issue is identified they will be able to issue a quick update or a patch to fix the problem without waiting on the next release cycle.
Sorry, I know this is going to sound somewhat lame, but...
The person investigating found that refreshing the page in the stage where you generate the dependencies XML file (which you can preview on the same page) fixed the issue, and having got it working they were unable to get it not working.
The problem is with that XML file. The first listed plugin should be Types, but the name Types is missing from between the <plugin> tags. If refreshing the page doesn't help you could manually edit the file to include Types before shipping it to clients.
You could try that as a workaround while they investigate further.
